• Supplemental Figure 1. Venn Diagram of hCG-Responsive Genes in COCs - Supplemental Figure 1. Venn Diagram of hCG-Responsive Genes in COCs Normalized expression values were compared across all 3 time points using Bioconductor bioinfomatics software v1.5. The Up- and Down-regulated genes (> 2-fold) from these comparisons were used to create Venn Diagrams with GeneSpring GX software (Agilent Technologies, Palo Alto, CA). The number of genes exhibiting changed expression for each comparison (0h v 8h, 0h v. 16h, and 8h v. 16h) as well as genes that exhibited change shared between each of the comparisons is shown.
• Supplemental Figure 2. Changes within Gene Functional Classifications in COCs - Supplemental Figure 2. Changes within Gene Functional Classifications in COCs Up- and Down-regulated Genes (> 2-fold) from the 0h v. 8h comparison were classified based on their functional category classification using GeneOntology (GO) terms (http://www.geneontology.org/) with GeneSpring GX software. A partial list of functional category changes was generated demonstrating the variety of functional classes exhibiting gene expression changes in response to hCG treatement. Of particular interest is the number of changes occurring in the Immunity Functional Class.

The average log2 calibrated ratio for all immunity genes demonstrating significantly up- or down-regulated expression in response to hCG were clustered using the Eisen algorithm with dchip array analysis software (http://www.dchip.org/). (A) Similarity matrix and dendrogram. Color (green, down; red, up; black, no change) and intensity indicate relative levels of expression across all six array chips. The area outlined in gray is magnified on the right and illustrates two types of immunity genes up-regulated by hCG: genes upregulated at 16 hrs but not at 8 hrs (top nine genes) and genes that are up-regulated at 8 hrs and remain up-regulated or are further up-regulated at 16 hrs (bottom eight genes). (B) A Venn diagram illustrating the comparison of all significantly regulated genes and all genes classified within the immunity functional category. The 117 immunity genes that were significantly regulated were used to create the cluster dendrogram and matrix found in (A).
